Webmaster Tools showing wildly incorrect reports

My site's 5 months old, legit site, no bad links, slowly building links to it on other legit sites. I get mostly Google traffic daily, which has been slowly increasing. Two months ago, the Webmaster Tools (which had previously reported lots of external and internal links) suddenly said "no links found." There was a post on this with others who had the same issue.

Now today, the Webmaster Tools say "No pages from your site are currently included in Google's index."

But when I do a site: operator search, it finds every one of my pages. The tools say the sitemap is fine, robots.txt doesn't restrict any pages, and no errors are found in the web crawl.

Any idea what's going on?

Nothing in particular is going on, except that Webmaster Tools reports can sometimes be buggy. This is a frustration for webmasters who would like to RELY on what could be (and often is) exceptional free help from Google. But major changes in Webmaster Tools reports can just be a bug, rather than an indication of a real problem - as it is in your case.

I see Webmaster Tools as a sometimes helpful additional tool, but not a replacement for your own analytics. If your server logs show Google Search traffic, then you're getting Google search traffic, no matter what GWT tells you.
