Why would links not be showing up in webmaster central?

I have a site that had all (not many) the links vanish in webmaster central.

I have an article with a link to this site and another site. The link to the other site shows up in WC for the other site but not the site that had the links vanish.

has anyone seen this happen in WC?

No, I've never seen that happen in Webmaster Tool's link report. That report is still not a complete accounting of backlinks, but it's a lot more complete than the link: operator.

Curious - does the link: operator show the links that are missing in your GWT account?

first, Google webmaster tools, I don't know why I always want to call it webmaster central.

I have found the links. I had to add some variations of the domain to GWT in order to find them, for example I added:
domain.com
[domain.com...]
www.domain.com
https.domain.com:443/

last week all i had in GWT was www.domain.com and thats where the links were showing up, then they vanished and now they are on the other variations of the domain name.

the good news is that i seem to have alot more links then i thought :)

If you have both non-www and www URLs active on your site - Duplicate Content - then I would get that problem cleaned up first.

Thats a very good point, thanks. What is the best way to address that? 301 everything to the [?...]

[webmasterworld.com...]

Within that area, there's a section guiding you to six threads about Duplicate Content.

Start by reading and absorbing those... then either get back here, or to WebmasterWorld's technical forums, with more specific questions.

PS: You don't want to redirect everything to https.
