The majority of websites are hosted in s shared environment, as opposed to being hosting on a dedicated server. Sometimes they'll share the same IP address - and sometimes each site will have a dedicated IP - depending on the host's offerings.
Now... if those 11,000 sites are owned by the same company or person, and/or they have engaged in some kind of cross linking, then that may have a negative impact on the "value" of links from that server or network of sites.
In summation, a link from a site in that cluster should be valued irrespective of the number of sites in said cluster, unless there is more to the story!
But to give you a short answer based on how I would personally go about it, no matter what the specifics were:
Do you have the ability to remove the links from the websites on the server which are linking to your website? If you don't - it doesn't matter, because the links will still be there no matter what you think about it - If you do have the ability to remove the links and you are in doubt - then remove them and stop thinking about it.
Again... always phrase your question with some specifics about your own websites position - so it doesn't get too confusing... because the answer depends on those pesky details -
