x-files mystery - index page missing, mixed search result details, and

Ciao!

Please i need some rescuing... i work for an educational.com. Our server hosts a number of domains/sites e.g

www.company-X.com
www.company-Y.org (client site Y)
www.site-A.ac.uk (client site Y)
www.site-B.org.uk

These sites are dynamically generated.

Since google's big daddy update we are experiencing truly horrendous google problems which I have not seen expressed in any SE forums. I would be so grateful if you could help please:

Problems:

1) index page missing
For our main site www.company-X.com, google is no longer indexing our www.company-X.com/index.htm page

Moreover keyword searches for:

www.company-X.com/index.htm
www.company-Y.org/index.htm
www.site-A.ac.uk/index.htm
www.site-B.org.uk/index.htm

all give the same result:

page title derived from: Company-Y (Open Directory listing detail)
page title url: www.company-Y.org/
description derived from: Company-X (Open Directory listing detail)
URL derived from: www.company-Y.org/

yet we have still retained a high number of pages indexed for each site on google

2) mixed search result details
google is creating listing's which mix up elements of different sites e.g.

keyword search:

company-X

page title derived from: Company-X <CORRECT (but from Open Directory listing detail)>
page title url: www.company-Y.org/ <WRONG (should be www.company-X.com)>
description derived from: Company-X <CORRECT (but from Open Directory listing detail)>
URL derived from: www.company-Y.org/ <WRONG (should be www.company-X.com)>

keyword search: college name (site A)

page title derived from: Site-A <CORRECT (but from Open Directory listing detail)>
page title url: www.site-B.org.uk/ WRONG (should be www.site-A.ac.uk)
description derived from: www.site-B.org.uk/ WRONG (from www.site-B.org.uk/ frameset)
URL derived from: www.site-B.org.uk/ WRONG (should be www.site-A.ac.uk)

mixed urls
These problems may also be related to another problem we are experiencing which is, google has created and indexed pages, whereby google replaced the correct domain name with the other domains we host e.g.

The correct page =

www.company-X.com/company-x-level1/company-x-level2/company-x-page

google has created and indexed =

www.company-Y.org/company-x-level1/company-x-level2/company-x-page
www.site-A.ac.uk/company-x-level1/company-x-level2/company-x-page
www.site-B.org.uk/company-x-level1/company-x-level2/company-x-page

(these pages do work and point to [company-X.com...]

Oh no, why is this happening and how can I get google to point to the correct domains.com/index.htm

I would be so grateful if someone could rescue me from this SE nightmare!

If I read the question like you have separate websites with essentially the same content then:

In what way do they "point" to that page?

If it isn't a 301 redirect then you have already shot yourself in both feet, both legs, and a substantial part of your rear end.

If it is a 302 redirect then you have a very big hole to get yourself out of too.

You will be needing to install the correct site-wide 301 redirects, and you may find that applying the base tag to every page (to confirm the correct base domain) will also be in order.

Several people have mentioned this in recent times. There was discussion over at Matt Cutts blog about this just a few weeks ago. Some of it may be down to a bug in webserver software when multiple sites are on the same server, and Google requests parts from several of them at the same time. The rest of the problem is as yet unknown.
