Correcting the duplication mistake

I have a new dynamic site with 20000 pages. Probably about 95% of content of each page are the same as the other page. I think about 5% in each page are different which are title, header, table names, and important statistical numbers. I think Google doesn't like because they think they are duplicates. Now if I add different (not duplicate) data to each page, can Google come back and treat each page as different page? And how long is the waiting period?
