Rank very high for index page keywords; not so well on inside pages

90% of links are to homepage but still

I have plenty of links and googlebot gets about 50% of the pages--every single day. It has been doing so for a few weeks, so PR must be high (server was down last update so I am at 0 on toolbar.)

Why don't I rank that well for inside pages? My site is extremely well linked internally, via categories, alphabetized menus and related products. I used to have a lot of supplemtals but in the last few weeks about 95% of my pages came out, but the ranking did not improve that much. I rank at 10-30 for most keywords and I know that many pages ranking before me have much less links, so I am wondering what this is.

any thoughts?

On reading through your description, I'm not clear if any of your internal pages have inbound links from other domains. Even with good internal linking, a site that only has backlinks to its home page can struggle to get search traffic for its inside pages. Several Google patents have mentioned this as one metric they might use for a "low quality site" signal.

I guess. But it's hard to get links to 1000+ pages. The odd part? Several pages that have 5+ solid links don't do as well either. I'm leaning toward sandbox lite :) This site has had some probs with links...all cleared thanks to email to google but probably need another few months.

"sandbox lite" -- LOL. Yes, that makes sense. Google does keep a history and such apparently trust-related issues have been reported by others after clearing up something Google didn't approve of.
