"Why does my site not rank like it should"
Having spent a lot more time than I should looking at other's sites (including many homepages from members here) for inspiration and answers I think it's safe to say that sometimes we are just too close to our own sites to see the problems.
After reading some of the comments from Matt Cutts at pubcon I can see where he is comming from, it doesn't take too long looking to start to see things that may raise alarm bells.
If you have the opportunity, get someone that understands to take a good look at your site and critically analyse every page / link / navigation. You might be surprised what they turn up.
