On our site we have a default.aspx and also a home.aspx which is essentially the exact same page. This is due to a "log-in" function we are soon removing.

Is it possible that Google is red-flagging us because of the duplicate pages? Both pages come up in a specific google search.

Also, we have a left nav that uses a set of links that are repeated on about 50 other pages. Could those links be being considered duplicates somehow? We're just trying to figure out why our site, which has extreme relevance (content, keywords, title, description, etc.) is showing up nowhere in the top 900+ sites!

Yes, choose one that you want to be indexed and set up a 301 redirect on the other.

You are better off referring to www.domain.com/ and omitting the index file filenames from the link. In that case both default and home should redirect to "/".

Make sure, too, that non-www has a redirect to www; again, this must be a 301 redirect.
