Our home page was PR6. We did a major overhaul to the site in Feb and immediately dropped off page 1 for our main keywords. We did keep the same file structure and file names. Over the last 3 months our homepage dropped to PR3 then PR0 yet our main inner pages still maintain a PR4. Our site, including the home page, is still indexed yet it's nowhere to be found for our main keywords.
Our best guess is that Google penalized our home page for specific keywords but allowed the entire site to remain in the index. If this is true, is there anything we can do to fix the keyword penalty or do we just wait it out?
