I have now changed that to a 301 from mydomain.com to mydomain.net to avoid duplicates on the homepage.
Google pickuped the 301 with no problems, mydomain.com is now supplemental (understandable), however something interesting has come up:
mydomain.NET has a PR6 homepage that contains the term "blue widgets" and a link to an internal page that specializes in "blue widgets" which is indexed in G.
mydomain.COM , the now supplemental , also contained the term "blue widgets"
The interesting part : A Google search for "blue widgets" returns the supplemental mydomain.COM result outranking the more specialized mydomain.NET bluewidgets page! What gives?
Is this an indicator that mydomain.NET is under some penalty? Is it time to file a re inclusion request?
PS This wasn't the case prior to June 27th update.
Any feedback would be greatly appreciated.

Granted, i discussed much more than that, but your 301 sounds similar to what has happened to me. Dont know if it helps, but good luck, i know what that is like.
This happened on July 27th. It is currently happening to nearly all my content pages. Main page is outranking content pages. I don't get it either.
