say i'm doing a site for my church, and these are my key words:
church, church of christ, christ, north charleston, charleston
would seeing some of those words twice make the bot think that its spam? or does it see the entire phrase and not the words included in the phrase (church of christ, north charleston).

Don't get too paranoid about "spam". Unless you're using invisible text and have 800 instances of the word church and no actual content, you have nothing to worry about. Just keep it natural. If a web designer uses the words "web", "web site" and "web design" - is that spam? If so, we're all in trouble!
Also. Be specific about key words. Do you really want to target all results for "church"? Is that relevant? Do you really think you can compete there anyway? Stick with "church of christ" and local keywords. Besides, "church of christ" IS including "church".
It is wise to keep a certain percentage of a keyword in a page of body text. People will recommend anywhere from 5 to 15% respectively.
I would start with your title tag, add an h1 somewhere, and get the main keyword at about 7 to 9% density. You should start off well.
