i look after an ecommerce web site and we use an ecommerce package that generates the product pags ect.
at the moment, the navigation of the site is very pretty, its all text and uses stylesheets for rollovers etc.
there is a pop out menue, so when you hover over widgets, the sub categories within pop out from the main nav as a sub menu.
this is all well and good, but its huge in file size, our pages are very slow due the the extensive javascript that the software generates.
ive come up with a new navigation and simplifies sub category pages that will make the site quicker to use whilst still maintaining ease of use.
im worried that such a big change will affect the search engine listings we have, which are on the whole, good.

If you have nav links that are hidden from the view of SE's right now, and changing the code will make them visible, then that will of course have some effect on how the site's pages are ranked, having to do both with link flow and newly visible link/anchor text configurations.
OTOH, if you have hidden links now, you're better off revealing them anyway, IMO, as that would reduce risk of penalization or unwanted filtering.
