Problem using Subdir as landing?

I just obtained a pr6 site that has all of it's dmoz and yahoo directory links (and the other 1k links) pointing to a subdir one level deep instead of the root domain.

Does this pose any sort of problem from a ranking point of view? I am looking to turn this site into my main bread and butter authority site, consisting of many subdirectories that will rank individually (the root domain need not rank for anything). But I am unsure of whether or not having a root page with no PR will hurt the site's and more importantly its internal pages from ranking well.

Do SE's check the root domain to see it's popularity and to determine it's authority status?

I know that some webmasters place all of their files in the root (idea: most important pages are in the root so there the SE will look for them) but on the other hand, on most pages in the SERPS nowadays are placed in subdir. I never read or noticed myself that a SE takes a root page to determine popularity or autority of a site. Why and how should they? A SE enters a site from a back link to a page most likely not your homepage (in the root or not). When you want to keep the root empty and your SERPS are good now, there is no problem to keep it that way. But why do you want the root to be empty?

I don't want the root to be empty necessarily, It's just that 100% of my 3000 backlinks are to a subdir.
