Can anyone provide some insight as to how SE bots handle links that link to other portions of the current web page.

Does it confuse the bot when it's indexing your page?

Is there any other reason against using them?

That should not confuse the spiders. They are aware of anchor tags and that they are commonly used on many sites. I highly doubt these have any significance or hold any weight in the ranking algorithms.
