Hi I want to text two different versions of web copy. To do this we will use a script that displays Page A to visitor 1, Page B to visitor 2, Page A to visitor 3 and so on.
Will this mess with the site's search engine ranking?

That's called cloaking and it certainly can cause problems with ranking. There's a whole forum on the subject - probably best to ask the experts there. :)
