Now let say I have 1000 articles... or 10,000 articles collection (that's just the sample lol), and I want to put them ALL near index instead of in folder(s), will that be a problem? Will my site get banned for that?
I know that I can make several pages of sitemaps to avoid too many links in one page that can be considered as "link farm" where all the link point to those thoussands articles...
So, let say I have 1 sitemap at the front page, that link to one another with other, for instance, 100 sitemaps that point to 100 articles each, so total 10,000 articles AND I put ALL these files near index.html, will my site still get banned?
I will really appreciate your expertise to explain about this...
Thanks.

The idea of putting your files in root is that they have shorter URLs which for several reasons is good. For one thing it makes life a bit easier for spiders.

No.

The advantage of not having too many links on one sitemap is that you will make life easier for spiders. A sitemap is a completely natural part of a website and will never be regarded as a link farm.

No.
I have no personal experiences with so large websites, but I understand that it is VERY difficult to make search engines spider all those pages. You will not do it simply by having another internal linking structure or bringing your pages closer to root.
