I am wondering about if there is a real good way to improve search engine optimization for the Flash based websites. Since, most of the content in swf files is not visible for search engines it creates a problem. Any advise is highly appreaciated! Thank you!

It's a good idea to offer an HTML alternative for a Flash driven site to users anyway and has the benefit of providing spiderable pages that you can optimize. Extra work, but worth it.
To folks who won't let go of a Flash intro index page I usually advise a scaled-down version incorporated into an HTML page.
