Can the search engine detect or crawl URLs as fast that are found between script tags? For example...

<SCRIPT language="javascript" type="text/javascript" src="http://www.URL.com"></SCRIPT>

As opposed to a URL found in a table...

<table>
<a href=http://www.URL.com>Company Name</a>
</table>

If so, would these type of links boost their popularity in the search engines.

I would say no. You want nice clean links pointing back to you from a page that the search engines can find.
