I would like to know is site map in anyway that can be bad for SEO?
Another question is as I understand, the home page is the first level, and from homepage that links to other pages in the same website is the second level, and those other pages that link to other pages (that do not have any links) in the same website are third level. Are the third-level pages considered as important as any other pages on the INTERNET if their contents have good keywords and relevant?

Not at all if it is designed correctly. Site Maps or Site Directories are an integral part of any website. I typically design them for the user and at the same time make sure that they are spider friendly.
Site Maps should be logically structured and I prefer to break them down into categories and sub-categories if needed. Your site map should contain a link to every page on your site that you want indexed.
In response to your second question, the way I understand levels is like this...
Your first level are all pages at the root level, for example...
domain/index.htm
domain/contact.htm
domain/site-map.htm
Your second level are all pages that are at the first sub-directory level, for example...
domain/widgets/index.htm
domain/widgets/contact.htm
domain/widgets/site-map.htm
Your third level are all pages that are at the second sub-directory level, for example...
domain/widgets/blue/index.htm
domain/widgets/blue/contact.htm
domain/widgets/blue/site-map.htm
Remember, you want to keep your most important pages at the root level. Use the site search function at top left and search for "theme pyramids" and you'll get a better understanding of directory structure.
