I've got a client who created her own site (no page titles, frames, no noframes tags, etc) and then paid for one of those submit to a gazillion search engines which included loads of link farms.
I've redesigned the site and I've fixed everything I could.
But is there any way to compensate for penalties applied to the site for ending up in all those link farms? Is there anything I can do other than trying to establish good quality links to the site?

Best bet to start is determine the actual harm done - if your really just talking about a poorly designed site that relies on some FFA type links a cleanup and directory submission should set all to rights within a reasonable amount of time. If you keep working on online promotion efforts you should have one happy client before to long :)
You can't control who links to your site, only which sites you link back to.
A couple of questions about these "submit to a gazillion" services:
What about the fact that this "service" submits to all the possible language versions of the most popular search engines even though the site is only in English (The client sent me their "report"). Will this be seen as spam?
In this "report" there are also a number of sites that have no free submission, and judging from what they charge, it wasn't included in the fee. How do they do this?
