1) Some of the search engines and directories require paid submission
2) Some of the search engines (AltaVista is a perfect example) have a set-up that doesn't allow for automatic submission
The search engines have also made it abundantly clear that they don't prefer automatic submission tools, as they have been abused time and time again.
Submit your webpages manually to the search engines and directories.

This is the best way to get it done. You really only need to get in a few. Most of the so called 500,000 engines won't give you a lick of traffic. Get in the majors and you should trickle down from there.
The other side of it is Tedsters advice. Get good inbound links and a lot of engines will get you in from there.
After five years at this, I still haven't found a "magic bullet" that instantly takes a site to top rankings or massive traffic, doesn't mean I've stopped looking though... Seriously, I agree with all of that's been said already.
Let me suggest:
-Read and learn how to craft an ODP submission, this will give you a high quality link and get you into Google.
-Read and learn how to craft a Yahoo submission, then pay the $299 for it unless yours is a non-profit site. Another high quality link Google will appreciate.
-DON'T skip the "Read and learn" steps! Doing it right will pay huge dividends in the long run, doing it wrong usually leaves you with a mediocre listing (that's nearly impossible to change!) or no listing at all. If you don't have the time, hire a pro, it'll be worth it long term.
-Manually submit to Fast, Alta Vista, and Inktomi via Hotbot UK.
This will get you listed in +90% of the sources for free traffic.

I have been working on doing everything mentioned above and my site traffic has increased by almost 100%.
You should also take some time and go through this site. There is a tremendous amount of great information here!
