Currently we have a client who has log analysers on his domains, approx 30-40 sites with many servers. He needs to discontinue these log analysers and install a single counter program on one server and then put its code on different domains pages.
Are there any reliable (free or paid) programs available in the market. Please note that he does not want to go for external services like TheCounter.com, the program should be installable on his own server.

I'd start with a Wish List of what stats your client really needs in order to steer their course. Do they need to track a single user across several of their domains, or are the domains pretty much stand-alone? Are there registered users who need to be sorted out from the rest of your traffic? Is a simple count of pages viewed all they need? Etc, etc.
Every web technology used for tracking has it's flaws: referers are not always passed by the browser, proxy servers mess things up, client-side javascript can be turned off as can cookies, etc, etc. Any product, free or paid, is only good if it fills your specific needs and you've got to choose for your client on that basis.
So it's courses for horses and my winner can be your loser. There are very expensive programs that won't do some of the things that I depend on -- things I do by brute force, with raw logs and grep.
My answer is get all your client's requirements first, and then hit Google for some research.
