I'd assume referrals are still logged as normal, even if they result in an error message when you visit the site.

In this case, no 404 page has been set up. All users see is the standard browser message - "The page cannot be displayed"
Does this mean, the referrals won't be logged?

They'll be logged even if the users get the standard 404 error. This is assuming, of course, that your server is up and that it's only your site pages that are not operational. If your server is down, nothing will get logged.
Note, too, that your log analysis software will probably dump these into the "error" category rather than including them with you normal page requests.

If your server is down, I don't think they can record referrals.
Your simplist way to check it, is to note the time period that you were getting the "unobtainable" errors, then when the site is back just check your raw log files for any records made in that period.
