What matters, as others have said, is the method of forwarding. This must be a 301. Depending on the age of each site, you may or may not get SEO effects - but that's always true of redirects.
You' be wise to set up TWO 301s; one from domain.com, and one from www.domain.com
The only serious concern I'd have is that some human vistors do not take subdomains as seriously as 'true' domains; it can be harder to get links, and much harder to get directory listings . Free ones, anyway. If you're paying, you'll likely be OK :)
