Ratio of links showing.....

Usually, G shows roughly 1/2 of "recognised" links.
So when only 1/4 or less are showing, does it signify anything to you?

Hmmm, no. Never thought about it actually. Maybe it shows less links when the total number of links is big?

Example: total is only 100 and Google shows 50. But another site's total is 1000 and Google only shows 250.

I don't think number of links is a factor, normally G would show approx 500 out of 1000, and so on.

Google doesn't show links from pages with a PR of 4 or less.

Google doesn't show all links from a single domain but contracts the results just as in normal SERPs.

My personal opinion is that some off-topic links also aren't shown but I can't prove that 100%

So if Google shows a lower percentage of your links it means you've got low-PR links or many pages from one or few domains linkted to you!
