I have been penalised for signing up to an automated reciprocal links program, and now have 3 sites showing gray on the page rank tool.
I have realised too late that this company was bad news, and despite getting advice now from this board I am still confused.
I have been told to start a fresh with a new domain by some and told to wait it out to see if I get relisted. Can you advise what is the best route to follow? All code was removed long ago and the sites do have genuine relevent links from other sites?
So do I start out again or wait out?

First a penalty is not a ban.
Second if a penalty and you have a DMOZ listing Googlebot will likely crawl to your site, and if the offending links have been removed it shouldn't be a problem.
It is best to wait a month (next update) to see if this is easily resolved.
Third, if you know positively that you have been banned, the cheaper course of action is emailing Google, begging for forgiveness.
Addressing this particular issue - it is far better to provide Google clear evidence of your ignorance, but more importantly why Google users are benefited by your being unbanned.
Note: the more "Google User" benefits you provide the quicker and more likely a response to your plee.
Fourth - if you really can't afford to wait this out and have disposable revenue available, the quick solution is:
New domain as well as new host.
Google retains both domain name is well as IP for a very long time, so just picking up a new domain name ($15) may not always solve your problems.
