If the index page has a Pagerank of 3 and then every page linking from the index has PR0, is there some sort of penalty in play there, or is it just really low Pagerank?

It depends on quite a few other things. If your just starting out (a new site) don't sweat it.. keep working on your promotion efforts and the rest will follow.

What if the site was a PR6 and is now a 4 and the other pages were 4 and now 0
