Is a "301 Redirect" good for Google SE?

Hi,

We have changed all of our links with Mod_rewrite. However, we left our old links in place (in other words we have now 2 types of links linking to the same page). Our old links have been pulled off the site, but they're still indexed at Google.

My question is should I place a 301 Redirect on our old links or not?

I have read a couple of months ago on this forum, that some sites fell to a PRO ranking when implementing a 301 Redirect because it somehow woke up Google's duplicate content watch. Is this still a problem?
