Link structure for a right themed site in google

Hello,
I have to do SEO for a site about <a broad topic>. They want to optimize a new section about <some aspects> and all that stuff and I'm not sure if it's completly related to the rest of the site. So, I'm thinking to get a subdmain and put there all the <subsection> content (a lot, about different related topics). I would like to know which is the best way to link this subdomain with the rest of the site. I mean, should I link with the highest levels of the site or just with the home (we have a navigation bar with links to the main sections and subsections (level 1 and 2) of the site. Is it too much if I want to get a right theme classification in google?
(I've read the Brett's paper about theme pyramid but in other parts say that you have to link from the deep pages to every main section of the site (to get the internal linking with keywords advantage)

Digimon, I followed up on Brett's Search Engine Theme Pyramids [searchengineworld.com] (a classic post), with Search Engine Theme Pyramids and Google [webmasterworld.com]. It just describes how to prepare a theme site for Google's 'one click theming'.

If you're worried about a cross linking penalty like the one from the end of last year then be careful if you add further subdomains not to link them all to each other. A lot of sites have departmental domains linking to the main domain, and the main domain linking back (eg. most universities) so some of us are comfortable with that. Search this site for PR0 for experiences on heavy cross-linking.

None of us can tell you what penalty tomorrow will bring, so nothing is really 'safe'. That written I haven't seen evidence of a problem with just two domains.
