When you search in Google who link to www.domain.com
Often times, you find links from www.domain.com itself are counted as backlinks.

1) when Google mesures the PR of a site, does it consider these links?

2) take my site for example, only 5 pages served as backlink, why Google does not include my other 500 pages, which have the same link structure as the 5 pages.

It doesn't, google measures the PR of pages

does it consider these links?

Yes, but there is substantial evidence to conclude that google probably devalues a link from a page to another page on the same domain. It does count for something though - don't waste the anchor text opportunity.

The "link:" command in google does not display all backlinks.

Google seem to show what they feel like when they feel like, use Yahoo and they give a more accurate picture.
