How does google treat this?

Let's say I have

www.mysite.com as the domain.

And I have links from incoming sites such as

www.mysite.com/?tracking=324&source=link

Does Google see these as 2 separate URL's. Or, will the PR and link go to the www.mysite.com domain?

Are the parameters in the string ignored?

Yes.

Sometimes the different URLs are merged, but not always. This [webmasterworld.com] might solve the problem.
