symlinked files - punished by Google?

Well, all my pages were being served by a index.php file. I then changed it so /srv would serve all requests. ie: /srv/section/page.html . I symlinked index.php to srv so that old links would be compatible with the new link format. So /index.php/section/page/ displays the exact same thing as the /srv counterpart. NOTE: It does NOT redirect to /srv . It serves the requests as /index.php

Google is not only picking up only 12000 out of my 50000 pages (used to be pickup all), it's only showing the URL of the pages. No title, no anything. It used to show the title as well as the part of the body pertaining to the keyword.

Ideas?
