Site doing really badly - Due to Javascript menus?

Can I put in hidden links?

I've been asked to sort out the rankings of a site that was doing reasonably well but has now dissappeared almost completely.
The keywords aren't particularly competitive and it's got lots of content.
What I just noticed was the all menus are collapsible javascript. The client would rather not get rid of these;
Is there anyway of putting these links elsewhere on the page (preferably so they can't be seen) so they can be followed without being penalised for using hidden links. For example would I get penalised for using noframes or a hidden layer?
