Probably.I would guess at a expired domain filter.

i know allinurl:+www.site.com+site:www.site.com gives the number of pages indexed in google.

It is not strange when the figure drops. And it seems that Google is not crawling as deep as before.
There is no worry for a penalty, unless almost all your pages vanished, I would say.
