I also don't understand that if I have a high PR 5 (all my first level below home are PR 5 as well), why my internal links don't count. Most other sites have internal links showing up. I have over 70,000 pages indexed in google and more than a handful are PR4 or PR5.
I'm not totally worried about it as my traffic hasn't gone drastically down (although it's definitely down), I just like to "try" to understand what this all means and why certain sites that are similarly ranked show hundreds or thousands of internal backlinks and mine don't. Maybe next update? Thanks for the tips though.

No page rank (grey bar) is normally an indication that the page is not in the google indexed (although recently unranked pages have also been showing a PR0)
PR0 is normally a very low score or it could be a penalty(if the site can be found in Google with an allinurl search though it is not as likely to be a penalty and is probably just a low score.)
