What do you think about this ways of linking them, which one shall I choose :
Possibility 1 : link from all 50 subpages on domain A to the index page of domain B and from all 50 subpages on domain B to the index page on domain A.
Possibility 2 : Link from all 50 subpages on domain A to the index page of domain B, without any links pointing from domain B anywhere on the domain A.
Do you see any problems with any of the options?

Cross linking the domains as intensively as you suggest sounds glaringly suspicious.
Possibility 2 sounds ok, but maybe pointless. It depends on whether the links can be substantiated... a manual check could make you look just plain silly.
If your aim is to send anchor links from domain to domain, bear in mind that LocalRank won't consider those from the same IP address.
For example:
Domain A - Sells music CD's
Domain B - Official site of a band which is selling their CD on domain A.
Wherever domain A talks about the band, I would link to domain B. Wherever domain B talks about buying the CD, I would link to domain A.
Can you please explain this to me better?
Do you mean that those links will not count as long as both domains are hosted on the same IP? Or do you mean that more links coming from the same IP will not be counted?
