Can search engines read links served up through SSI? I thought maybe I would create some of my new pages in .shtml so the inter-linking would take less time. Will this hurt me at all with the search engines?

SSI is processed server side, so it makes no difference to Google at all. They see the same page the browser sees, which includes any SSI content.
