First of all let me say that this forum has been a source of much valuable information to me. I appreciate all the valuable posts.
My problem/question is this:
When I do a "link: www.mydomain.com" it returns 18 hits. When I do a "link: my company name" it returns many more pages than that that have text links to my site, but that don't show up when I look for incoming links to my domain.
I noticed another post that suggested that if the pages with links to mine had a poor PR they wouldn’t be included. However just looking at a few of these pages, some of them have a PR5 or better.
Does anyone have any insight in to this?

Google spiders the pages of other SEs and Portals and sees your Url/text/advert etc, however as they are NOT direct links, NO page rank or backlinks will show, but Google still sees them on the page.
also as mentioned, links from <PR4 will not necessarily show.
You may also want to do a search for your URL at AllTheWeb.

I undersatnd the logic behind links that are pulled from Overture and the like not counting. However, some of the links I'm talking about are good old fixed text links that are on exisitng pages in Google's index that have a PR of 5 or better that don't show up when I query "link: www.mydomain.com".
For example the following page has a link to my site:
[wwWebmasterWorldeddings.com...]
This page has a PR of 5 and yet doesn't seem to be counting as a backward link to my site.
