how to link to the homepage?

I noticed a different PR between

mysitesname.com

and

mysitesname.com/index.html

(index.html is the default page)

is this because other sites link to mysitesname.com

and the internal pages of my site link to /index.html?

Yes, if the toolbar shows different PR for these two pages then it is caused by linking internal pages to "/index.html". Normally, Google knows that these pages are the same and there are no problems. In these cases the same backlinks are shown for link:www.yourdomain.com as for link:www.yourdomain.com/index.html (and internal as well as external pages are shown). However, if this problem exists for a longer time you could change your internal links to www.yourdomain.com to avoid PR splitting. If this is a new problem I would guess that it is temporarily and disappears after the next update.
