i've just noticed for two of my sites, that google isn't counting the backlinks to the homepage from pages within the site (ie subpages on the same url that are linking to the homepage) ... is this new?

I didn't know that they ever counted internal links in the backlink search!

Did this use to happen?
Maybe taking a look at the SERIOUS Google update algo analysis thread [webmasterworld.com] could help.

What is the PR of these internal pages now?

Google only shows links from pages with PR of 4 or more, if the internal pages have lost PR they will no longer show up in the backlinks.

Google usually doesn't display the backlinks that are less than PR4. Has the PR dropped for these internal pages?

You are probably not penalized. Google probably just tweaked their algo.... Our sites are like the ebb and flow of the ocean. We go up and down, up and down. Just because your one site got reduced doesn't mean that Google specifically sought you out. Instead, their algo affected tens if not hundreds of thousands of websites via a computer algorhythm. Your site was one of these that happend to be affected...

G tweaked their algo ... yup. It's more draconig now concerning PR and incoming links.

Try to find out about your links from sites below 4 (e.g. with AllTheWeb), maybe some of them are close to PR 4 ...
