Several questions regarding 2 extensions to one domain..

url masking for ease of use purposes.. good or bad?

I am the webmaster for a _____ site and I own both the .com and .net extensions for the domain. The site is hosted at .net and every url is reachable via .com also. I have been a freelance webdesigner for years now yet have just recently started to build websites where the SE placement is key to site survival. I have spent alot of time here at these forums and also analyzed the competion and have gained many first page rankings for many key secondary keywords. I have had a bit of trouble ranking for the primary keywords and I have thus began to re-optimize my site accordingly.

Now to the issue.. I recently noticed two different PR's for my index page when accessed from the .net or the .com, the .net shows a PR of 0 and with .net/index.php shows a PR of 3. The .com shows a PR of 4 and .com/index.php shows a PR of 3.

As I said I am still learning when it comes to SEO yet it seems to me that this whole dual extension and url masking thing may be hurting my rankings.

I read that yet I need to know whether or not my current setup is effecting my rankings.
