When to let go of sub directory

Thanks to you guys I seem to be making progress!
the problem was I had a well ranked subdirectory and a new domain website with identical content not ranked at all.

I added links to the new domain and also used META HTTP-EQUIV="refresh" content="0;URL=http://www.example.org/index.html"
(I do not understand enuf to make a htaccess file.

Today I noticed that the new website appears to have been indexed. It is ranking well but the old sub-directory website is still also ranking well. Actually the old site ranks well for some keywords and the new site for others.

I am worried that there will still be trouble. Is it safe to now delete the subdirectory or leave it as it is?
Should I, regardless, get rid of the link page from the subdirectory?

To avoid 'duplicate content' and to help users with bookmarks to the old pages but with old browsers and to help the bots of search engines other than Google, you could also make a link to the new pages and remove the current text for a few more months. Google will soon remove the old pages if you remove all the links to the old pages. So you don't have to be afraid for loosing PR.
