Is CPM enough, or is there more?

Say you have two links which are equally relevant, respectable, and have equally few chargebacks.

However, one has a signficantly greater CPM than the other for your website and you can only include one link.

The one with the greater CPM has a very short cookie lifespan, has phone numbers all over their website (so they might be not counting lots of leads you're sending them) and many other things that you would rather they didn't do.

The one with the lesser CPM has a very long affiliate cookie lifespan, has no phone numbers on their website, and looks like they probably connect every lead you send to them to your website.

Finally, let's say you can switch between the two with reasonable ease because you've developed your website intelligently.

Question: Would you really care what the website with the greater CPM did? All else being equal, isn't that all that matters?

Yep, the bottom line, is the bottom line.

I prefer to watch in terms of EPC though. That way you're comparing apples to apples. Your link or promo may be different, which could influence the numbers.

Short cookies and plastered phone numbers would make me keep an eye out for better alternatives.

You can always contact the lower earning program, tell them what's going on and see if they have any input or insight. They may make you a better deal.
