I'm looking into setting up an affiliate program, and was curious what would be better. From an affiliate perspective, would a cost per click program be better than a cost per sale, or vice versa? Thanks.

I know this isn't exactly the answer to what you are asking but for administrative reasons I would say you should definitely go with PPS over PPC.
But, from a legit affiliate's perspective it would all depend on your campaign's metrics. Things to consider would be payouts, click to conversion, and click through rates.

Affiliates with high quality, relevant traffic will strongly prefer PPS.
Affiliates with lower quality, unrelated traffic will prefer PPC.
