DOes anyone know what I need to change in about:config in order for the timeout box to disapear? It's becomming a real problem during testing.

You need to enable the error pages. In about:config, find browser.xul.error_pages.enabled and double-click it to change the value to true. This will load error pages instead of popping up that annoying javascript alert.
You'll also want to grab the "Show Failed URL [extensionsmirror.nl]" extension. This will leave the failed URL in the address bar, instead of the URL of the error page.
