Can you manually add the gclid code to Adwords?

Adwords is not always carrying the tracking code

We have noticed via our logs that the gclid code that should be appended to the destination url is not always carried through.

It's easy for us to see this as the targeted pages do not have any organic results in Google, so if a visit comes in from Google, it must be from Adwords.

We feel that we are not attributing enough of our sales to conversions in Adwords and are thinking about dumping our campaigns.

Is it possible to manually add code to Adwords ads so that they will show up as conversions in G Analytics?

You could try manually tagging your AdWords campaigns. The first step would be to manually tag your links by following Google's instructions. (Do a google search for "manually tagging google analytics"). Then, make sure to turn off auto-tagging in AdWords (if you have both enabled it won't work right.)

That being said, there may be a server side redirect on your server that is causing the gclid to be dropped for certain pages on your site. Try going to the pages you've identified as not having the gclid with a url such as:
http://www.example.com/pagename?gclid=test
To see if you end up with the gclid in the URL. If you don't, chances are your server is dropping it somewhere along the way.
