How do you tracks statistics for thousands of domains?

because it's dreadful to add them all up to Google Analytics

Hi, so I bet most of you have hundreds, if not thousands of domains.
My question: what software do you use to track statistics? It would take AGES to add them all up to google analytics, and a lot of the packaged ones don't support multi-domaining or sub-domains out of the box.

What i'd like to find is a package (pricing not important) that would allow me to compare the performance of 2 domains out of thousands or 2 subdomains.

So... what's the best solution? :)

I would analyze the sites' log files..you can dump them all into one place and let your web analytics software handle it.

Besides, I have a site where I have Google Analytics on it and I'm also analyzing the site's log files. Google Analytics only shows about 10 percent of the actual traffic on the site. It's just not accurate.

Can anyone back this up? This is news to me, and am ALL EARS to what other analytical package to plug in, if not dear old Google Analytics.
