In Google Webmaster Tools, the Top search queries, lists the keywords that your site appears, but is the ranking based on the most popular keywords that people type in to reach your site and the 2nd click on the top click queries shows you where most of the actual traffic for your site is coming from? So for the top search queries, is shows you the most common keywords people type to get to your website, but the top click queries shows you the keyword that people are typing in google to get to your website and that actually visited it?

So for best results, the top search queries should equal the top click queries,
So I should use the data from the top search queries and try to get the top click queries to work with it. For example, if my top search query is "blue widgets" and that generates 50% of my top searches, but for the top click queries, "blue widgets" fall to number 20 with 1%, then i should change the title or something of the page so that blue widgets can go to number 1 under top click queries too right? thanks

It's hard to follow what you've asked, but I think the answer is "yes".

So for best results, the top search queries should equal the top click queries

That's the way I see it too... but I see that the difference between the two lists is Google's problem as much as yours.

I doubt that the lists will ever be the same - except for very NEW sites where only a few phrases exist anyway. Sometimes, though, there are some way out "left field" results that are much more worthy of fixing.
