We are creating an affiliate program for our current customers. We will be giving them code like www.site.com/index.php?=xyz
Will this be bad for google?

This will be fine. There are quite a few programs that use this same structure. Please don't rely/count on your affiliates to increase your backlinks to help in your rankings. Let the affiliates make the sales while you handle shipping, CC processing etc.
