First, I have a flash site built using Moonfruit sitemaker and am unable to add html straight to my site. When I get some html code for a simple banner on commission junction, is it okay to cut the link part out after ahref=" and simply put that on my site and then upload the banner seperately and replicate what the html would look like. Would this link still track properly?
Also, how often and at what time are the Commission Juntion reports updated?

So yes, you can pull the link apart and reassemble it. If you break it, however, you're going to lose sales and they're not going to be able to get them back for you. Test it. If you see clicks for your link in reports, then it's working.
Gabby's talking about something different. Some merchants allow you to deep-link to any page on their site by putting that url at the end of the click in a url= parameter. That's visible in the advanced options when getting a link. That's not really pertinent to your question here.
Much less useful than the url redirect.
